The New Avengers story line is totally screwed over because of the events in One More Day. All of the Skrull paranoia is one example. But the main reason he joined the New Avengers was because of his hate for Iron Man. Without that reason , why is he with the New Avengers ?

Does Wolverine still know that Spider-Man is Peter Parker (from the epic ‘Spider-Man vs. Wolverine’)?

Nope. No one knows that Pete is Spider-Man. There was nice Romita Jr. two page spread in the first BND issue that states this and other tidbits about the new status quo.

How can the New Avengers include someone during these troubled times without knowing their secret identity?

Nobody’s dealt with this one as far as I know. However, I don’t think the Avengers would necessarily have to know Spidey’s real ID to verify that he was the same guy.
